When I read the Atmel 256 chip with the Autoprom and a start address of 04000 it should read a 16k file but it saves a 32k file.
I can load a 16k bin onto the 256 chip with a starting address = 04000 but it won't verify correctly.
I do not stack my bins and used the Pocket Programmer II without this problem.

Sounds like a bug. I'll look into it and get it fixed. You'll probably find a lot of this stuff around chip burning (its not an easy problem to solve).
The verify is known issue, as it doesn't currently make use of the start address. I will be fixing this for the next release. THe chip does burn correctly though (if you burn a 16k bin on a 32k chip starting at $4000, it should work fine). I'll have to look at the read issue.
