Wouldn't you want to compare it against a stock bin to see what was changed? Do you know if its a vett or f-body tune?

check that your laptop does not have any kind of motion sensing protection built in. For example I have an IBM thinkpad that I use for logging. It has a feature called "Active Protection". There must be some kind of motion sensor in it and whenever it senses that there is too much movement...

The auto save wouldn't necessarily have to modify the the current XDF. Just save it a temp file somewhere that could be recovered in case of a crash.

I was adding a ton of scalars and tables to an XDF when my PC locked up hard. I was doing something else at the time so the lockup was not related to TP. Does it by any chance write the changes to a temp file or is there any other way to recover what I was working on?

Go into the Com port settings in device manager and try turning the latency down to 1 (by default I think its on 16). See if it gets better.

When you run tunerpro try right clicking on it and select run as administrator.
That will at least rule out any file system permission problems.

You may also need to define the MIME type in the http server settings or in php.ini on the server if you have access to that.
